Is there any documentation that you are following?

Is there a similar example that we can see?
I would like to hide the English flag without hiding anything to search engines, so keeping the pages reachable.

How can I achieve that?

If you are okay with just hiding the language from the language swicher add the below css snippet to the custom CSS section in WPML > Language >Addiitonal css

.av-language-switch-item.language_en {
