I was able to reproduce the issue in a fresh WordPress installation. I have escalated this ticket to our 2nd-tier of support, where our specialists will take a deeper look at this issue and will try to isolate its cause.

Hi,
Here is a workaround created by our compatibility specialists:
- Go to "Products > Sorting" and sort the products in the original language
- Then select all products, click on "Bulk edit" > "Apply" and "Save" without making any changes.
- This should be enough to resync the menu_order field without having to resave products individually.

Ok thank you for checking.
This workaround is not really a great solution for our large catalog.
Updating 3000+ products that way takes a lot of time.
So hopefully this will be resolved soon in code.
Since you where able to get the bug working in a local install I'll delete the staging and test the stock issue with the solution you gave before I do it on the live.

Our compatibility team has identified this behavior as a bug, which is responsible for the sorting issue you reported.
The issue has already been escalated to our development team for further investigation and implementation of a fix. At this stage, the bug is in our internal development queue and awaiting detailed review.
