When selecting a right-to-left language the plug in is changing the layout completely to right to left, which is messing up the website. We want to translate the words but we want to keep the theme left-to-right so it is not messing up the layout.

You could use this hook for that (define which languages are RTL):
https://wpml.org/wpml-hook/wpml_is_rtl/

Or you could create a plugin (a .php file inside wp-content/plugins):

add_filter( 'wpml_rtl_languages_codes', 'my_rtl_langs');

function my_rtl_langs() {
	return array( 'ar', 'he', 'fa', 'ur' ) ;
}
