We have a client who requires us to make changes to certain URLs that are contained inside shortcodes. We were previously able to do this through the XLIFF files.

After a recent update, we started getting files that were segmented differently, and have a "phase" element that contains all the shortcode names. It does not however give us the ability to edit the different attributes in the short codes.

Is this something that we can change through the configuration, or are shortcodes going to be excluded from the exports from now on?

Shortcodes are supported by WPML translation editors and this can definitely be done by configuration, you will need to choose type="link". See this article for more information.
