After checking the wp_options table, I found that some WPML-related entries are increasing in size, which I believe is causing this warning in the admin panel. We are aware there are some issues with large auto-loading options and our developers are working to improve how WPML manages them. Unfortunately, at the moment we don't have a workaround to offer.
We can take a look to a database dump if you want, but we can't guarantee we can offer a solution at this time.
