In order to delete the language, please check the following steps:
1- Go to WPML-> Languages-> Add/Remove languages
2- Add the deleted language
3- Go to the mentioned taxonomies and delete them manually
4- Go to WPML-> Languages-> Add/Remove languages
5- Remove the language
6- Delete it
the prompt you see only shows after a language has been deleted
not sure you're aware of that WPML mechanism or am I missing something here?
I followed the steps you outline, and only then was presented with that prompt. but then clicking on removing the remaining translations in the system does not work
