Hi there,

Yes, it will replace the file, but you’ll need to add the changes again after the update.

I’ve debugged the issue again and found that it doesn’t happen when your theme is disabled. Your theme has a lot of custom rewrite rules, so I suggest you check those rules to see if there’s a conflict.
