Hi,
WooCommerce pages on the site break and show 404 (in Lithuanian, base language). Resaving permalink structure helps only temporarily. Also, I'm unable to translate shop base URL. I add the translation using WCML, but when I check again - it's gone. Some product URLs are still using the old base slug (shop) instead of the new one (preke).

This is URGENT as the site keeps breaking and customers are unable to use the site.

The issue still persists. When visitor clicks on a product they get the old base slug (shop) instead of the new one (preke).

To debug this issue further, I would need to check your site settings once, for this I would need temporary access (wp-admin and ftp) to your site.
