I have now installed WP Rest API controller plugin, and enabled everything related to WPML, but I still get the error message. Which setting do I need to activate to allow communication with wpnml.org.?

Sometimes this message is just a false negative. It seems the case here, because the REST API is working fine in your website: hidden link

About the another warning you mentioned, please try these steps:

- Go to https://wpml.org/account/sites/
- Find the key of your affected site and erase it
- Create a new key and copy it
- From the WordPress dashboard navigate to Plugins -> Add New -> Commercial, Click on "unregister the site" on the right top next to Check for updates
- In this same plugins panel, click under the “Register” button below WPML plugin
- Add your new Site Key copied above

If the message is still stuck, please try to access your database, and find the 'wpml_notices' key in the _options table. Delete it, and then check if the problem is solved now.
