"Missing region-independent link for that language (fr, nl)" means that you have not determined general French/Dutch but directly a specific region (fr-be, nl-nl) and it isn't related to x-default hreflang.
1) You can simply change "fr-be" to "fr" and make this version the "general" version for French. In this case, you can do this directly in WPML > Languages > Edit languages > Hreflang.
I'm not an SEO expert and I don't know which of these two solutions will suit you better, but I think the region is only necessary if there are significant differences and I'm not sure if this is a serious error to correct or just a warning.

"Not matching self-hreflang" might related to solution 1 when you have different hreflang and language code. You can set them to "fr" and recheck two issues.
