What happened to you reminds several times when I myself debugged an issue for days, and in the end, it was missing a comma or something like that. It is part of our life in this line of work.
One last question, though:
I never touched this parameter. It has been pointing to HTTP for years. (Also now on the live site). I never experienced any issues regarding it. How comes only WPML is sensitive to it? Or did it create problems I was not aware of? What do you think?

Essentially, given those settings, WPML is working as expected. It automatically translates internal links but doesn't touch external links (e.g. to hidden link). When evaluating the "internal" links on your site they don't match the site URL and so are deemed external and skipped.
I'm not sure if it would have other consequences.
