This banner "WooCommerce Subscriptions has disabled automatic payments and subscription related emails on this site to prevent duplicate payments from a staging or test environment...." would show if we enable automatic payments on one domain.

Can you tell me for which payment gateway do you activate this? Where can I see the banner? As I don't see it at the moment.

We use Stripe as payment gateway. I did set up an subscription in Woo and that seems to work as expected. At least it showed the payment site for Stripe.
The Stripe gateway is set up in Woocommerce settings
