I want to use same installation for different domain per country and different domains have different languages. For example verge.ee (EST, et_RUS), verge.lv (LAT, lv_RUS, lv_ENG), verge.lt (LIT, lt_RUS, lt_ENG).
What is the best practice to do so? Should I use WordPress multisite and wpml or I should use single site installation?
If I use lang per domain then I can user only one language per domain as I understand correctly. How I should set it up then?
Is there any documentation that you are following?

You are right with this affirmation but please note that subdomains are considered as domains too.
1. So you could have:
- verge.ee > EST
- ru.verge.ee > et_RUS
- verge.lv > LAT
- ru.verge.lv > lv_RUS
etc...
However, you can't declare the same language several times (RUS or EN in your example). You can create regional versions (think of EN from the US vs EN from the UK) but I'm not sure that's what you're trying to achieve here.
2. So it's more likely that you also right with a configuration combining Multisite and WPML or separate installs for each site and WPML. However here the cons are that you won't be able to link them together (you won't be able to translate verge.ee > EST into verge.lv > LAT for example). You also won't be able to get a language selector to move from one domain/language to another.
Here the question to think about would be: do you really need to have 3 versions of RUS?
If only one RUS site is needed (exact same content) then I would go with option 1 and use domains + subdomains if needed.
Something like this:
- verge.ee >EST
- ru.verge.ee > RUS
- en.verge.ee > EN
- verge.lv > LAT
- verge.lt > LIT
