This thread is resolved. Here is a description of the problem and solution.

Problem:
The client reported that the Main Menu disappeared from the WordPress admin area but was still visible on the frontend. After using WP Menu Sync, the Main Menu reappeared in the admin area, but two Main Menus appeared on the frontend in the secondary languages.
Solution:
We identified this as a known issue related to WP Menu Sync and the translation of custom menu items. You can read more about this issue here.
We recommend editing the menus directly in the affected languages (French, Catalan, and Portuguese) to correct the duplication. Before making any changes, please ensure to back up your entire site (both files and database).

If this solution does not apply to your case, or if it seems outdated, please check for related known issues at https://wpml.org/known-issues/, verify the version of the permanent fix, and confirm that you have installed the latest versions of themes and plugins. Hello I made some tests.

I still have some things broken.

Before I restore the website, maybe you can help me.

PROBLEM:
The Main Menu has disappeared ONLY in the admin of wordpress.
This Main Menu was still working on the frontend pages.
I tried to use WP Menu Sync to solve the issue and I got the Main Menu back in the backend.
But the issue is on the Frontend now, because there is 2 Main Menus instead of 1 on the secondary languages:
-> hidden link
-> hidden link
-> hidden link

I will stop touching at anything until I get your recommandations, I do not want to break anything more.

NOTES: I would prefer to recover the old menu because all the translations were done already.

When I edit the menu in French, I can see the problem. The menu is doubled. Please see the attached screenshot.

I suggest you edit the menus in French, Catalan, and Portuguese and fix the problem directly on the menus. This is an alternative option to syncing the menus.

Hello,

I restored the website because too many things were broken.

Now the menus are clean and there is less problems.

I still have the problem of "In progress" status.

You already told me that the "In progress" issue is fixed on the other ticket here.
